I think I read about 50 different webcomics a week, and one of my favourites that I think is not known well enough yet is http://www.paranatural.net/ .
It has by far the best combination of amazing art, humour, and story that I’ve ever seen in a webcomic. It can be described as: “Paranatural is a comedy/action comic about a group of superpowered middle schoolers fighting evil spirits and investigating paranormal activity in their hometown. Updates Tuesdays and Fridays!”
I also read a lot of webcomics a week. My two favorites in the superhero genre are Love and Capes, a Super heroic sit-com, and Super-villainous.
For those of you who have seen the show Lois and Clark it has a similar feel to me, although more comicbooky. For those of you who have not seen the show it is as I said a sit-com with smart reasonable people (considering the world they live in). I mean the Liberty League calls replaced by an evil clone (this is a superhero comic) a “number six”. In a sweet story of romance and superheros.

Super-villainous. Where to begin? It is from a perspective of a supervillain, but one who holds a great love for his family. It follows his battles as parent and supervillian (do not ask how you can child proof death traps) and I find it very funny, although it may not be for everyone. I suggest you read the first ten strips or so and see what you think, they should give you a good idea of the general tone of the comic.

There’s this one cool webcomic called Gunnerkrigg Court, but it’s been published in book form, so I don’t know if it counts. The plot is… complicated. Very complicated.

For complicated plots, I’d say Phoenix Requim (http://requiem.seraph-inn.com/viewcomic.php?page=1 – completed) and Dresdan Codak (http://dresdencodak.com/ – in progress) are also great reads.
El Goonish Shive is my favorite.
